Thomas Meunier opened scoring in the 4th minute, guiding in Nacer Chadli’s cross past Jordan Pickford.
However, Roberto Martinez’s men had to wait until the 82nd minute to seal victory.
The immaculate Kevin De Bruyne released Eden Hazard, who finished calmly to make it 2-0.
It is the second time Belgium will defeat England at the tournament, after they edged their last group game 1-0, to finish top of Group G.
