The Flying Eagles were looking to seal early qualification in their second Group D fixture, after hammering Qatar 4-0 last week.
However, they fell to a brace from Sebastian Soto, who netted in each half to give his side victory.
Paul Aigbogun’s men will now take on Ukraine in their final group game on Thursday.
The Ukrainians currently top with six points from two matches, while Nigeria and USA both have three points.
