However, it was the Serie A side that took the lead at the Emirates, with Hakan Calhanoglu unleashing a fierce drive past David Ospina.
The home side equalized before the break, with Danny Welbeck slotting home a controversial penalty.
Arsene Wenger’s men scored two more goals through Welbeck and Granit Xhaka, to take the tie beyond Milan.
Borussia Dortmund have been eliminated from the competition, following a 0-0 draw away at Salzburg. They were beaten 2-1 in the first leg.
